Shimla/Manali could surely be a little too cold for kids. If you still plan to travel, you will need to be a little extra careful for the essential clothing for your 3-year old. Enjoy and do share your experience.

The weather in Shimla or Manali in December may not be appropriate for a 3-year old, especially one who is not used to the cold weather of north India. Keep in mind that the minimum temperature in winters can drop to -1°C in Manali, and that in Shimla to -2°C.
Be extra careful about adequate, warm clothing and exposure to the elements.

staying inside a hotel is another thing but travelling is totally different with such a small kid. You must avoid travel in December. With a kid of 3 years summer will be a good idea
